📚 De picos a genes

Encontramos un artículo (Li et al. 2012) titulado “The histone acetyltransferase MOF is a key regulator of the embryonic stem cell core transcriptional network“.

📰 New Tutorial: Data Manipulation

By: Saskia Hiltemann

Many analyses in Galaxy require small data manipulations in between tools as a sort of “glue” between analysis steps. For example, you may need to change the file format, re-order columns in a table, replace certain values, or perform some filtering operation, before you can proceed to the next step of your analysis. Galaxy offers a wide range of tools that can perform such generic data manipulation tasks, and mastering these types of operations in Galaxy can help you streamline your analysis and get the most out of Galaxy.

📚 Data Manipulation Olympics

By: Saskia Hiltemann, Yongbin Li

Scientific analyses often consist of a number of tools that run one after the other, in order to go from the raw data to scientific insight. Between these specialized tools, simple data manipulation steps are often needed as a kind of “glue” between tools. For example, the output of tool A may produce a file that contains all the information needed as input for tool B, but tool B expects the columns in a different order. Or in genomic data analysis, some tools expect chromosome X to be listed as chrX, while others simply expect X. In these situations, extra data manipulation steps are needed to prepare files for input to analysis tools.

❓ Why does the query `SRR11772204 OR SRR11597145 OR SRR11667145` in the Run Selector not return any results?

By: Anton Nekrutenko

The query for sars-cov-2 in SRA Entrez returns over 250K results, but only the first 20k are sent to the Run Selector. Enter the above query in Entrez directly to find the three runs used for the tutorial and send them to the Run Selector to send to Galaxy.

📚 From peaks to genes

We stumbled upon a paper (Li et al. 2012) called “The histone acetyltransferase MOF is a key regulator of the embryonic stem cell core transcriptional network”. The paper contains the analysis of possible target genes of an interesting protein called Mof. The targets were obtained by ChIP-seq in mice and the raw data is available through GEO.
